This was a bug in 6.2. (refer to an earlier post of mine on the problem). We'd hoped that it would be fixed in 6.3, but alas no! We have reported it as a bug, and the team at CRE did try to rectify it several weeks ago, but it's still there and we haven't heard anything since.
The problem stems I believe, from the fact that orders processed through the front end are inclusive, but when working through the backend, they are exclusive.
You may be advised to change the 'sort order'... Forget it! All this does is get one side working how you want it, whilst screwing up the other... It's a 'bug', and CRE has to get around to fixing it.
As for the 'freight'... It compounds the problem. So what we have done, is to add the freight as a 'product'. Thereby when we process the order from the backend, we select the product 'freight' and delete the freight chosen by the customer. This ensures that the totals are correct.
