Since I have to use 2 sales taxes, I having the following issues:

1. CRE is adding the sales tax together (IL + MA) instead of applying only one. By chance they are both at 6.25% so I set them at 3.125% and the end result is correct at 6.25%

2. It is applying the tax rate to States that are not set to be taxed

Probably not setup correctly - have a look here at a slightly more complicated example, but the steps are similar.
Make sure you have entered the state under the Details in Tax Zones:

It took me about 45 minutes to get it and apply your example to the US but now it works
